I think the Tasofro games did use Saigyouji, but they're less official than the main titles and it was used earlier, although there are no established rules on how to prioritize those cases, so it may be looked at in the future (concerns tons of other entries as well, see Sagume, Momiji or Tojiko for instance).
In general, I'd definitely prefer to just use Hepburn over whatever happens to be official.
Gotcha. I'd never seen it romanized with zi before, so was a bit confused. Also, I forgot that hepburn was the normal one and nihon-shiki was the odd one that goes straight from kana table instead of pronunciation.
